Is there a penalty if you are unable to put in a full 400,000 yen for the year (tsumitate-NISA)?
I can only afford to pay in 120,000 per year, after maxing out my iDeCo.

Nope, the only downside is not being able to take advantage of the full allowance. You have no obligation to pay anything into the account.

It is bonus season, so a lot of folks forget to top-off.

There is no obligation. I think you are doing things in the right order.

6 months cash savings ->Ideco -> Nisa -> Taxable.
