I forgot to fund my wife's SBI account and so there weren't the funds for her tsumitate to go through today. What happens? If I fund it now will it get taken or will it just skip a month?

Tsumitate works on a very strict schedule so non-payment skips it. You can still recover by creating a new tsumitate with the missed amount if you're so inclined.

Thanks - no, it's no big deal if they will take a payment as usual next month and it just means I have a missed month.

You could also use the opportunity to set up a bank 振替 so you don't have to manually deposit the money every month.
