Just to preface, I have never had a credit card in my life so know nothing about how they work usually, let alone in japan.
I just got my rakuten credit card. I applied for a rakuten bank account at the same time.
I just went a deposited some money into the account. Then used the card to pay for some food. The money is showing up as in the account on the app. But the money for the food is not recorded anywhere. Where would this be detailed? Does it come out at the end of the month? After a certain period of time? Is it just slow because it’s a Sunday afternoon?
As a related note, is there any guidance (in English) as to how to use Rakuten’s bloated apps? Because they are honestly just so overwhelming with info that I fear I’m getting in over my head here and this really shouldn’t be the case for a simple card/banking app

Rakuten Bank and Rakuten Card have separate apps and websites, as they are different entities (subsidiary companies) of Rakuten group. The food transaction should appear later in the card app - the credit card transactions typically take 5 to 10 days to appear. The credit card bill will come next month, and they will take the money from your account on the 27th of the month (or the following working day).

So I have the credit card. Do I automatically get rakuten points for using the card? I’m getting conflicting information. Some places say yes. And some places say it’s only with the credit card that has the R point logo on it. Which mine does not.

Which card do you have, specifically? All the cards I see on their site come with 1% points, but the only way to know is for you to tell us exactly what card you have, preferably with a link to its page.

As adamu says you automatically get 1% points with your spending on your card(*). Partner shops will give additional points if you present a Rakuten Point Card as well. Some of the credit cards have the Rakuten Point Card number/barcode print on the back for this. (*) Most spending on the credit card qualifies for 1% points, while spending on Rakuten Ichiba gives 3% or more. Some spending does not qualify for points however. And they have just announced that from June 1, utilities and tax payment transactions will only give 0.2% points.
