Actually even after reading the answers i could not figure out how the refund will work if my residence tax is calculated by my company.
So posting a response that provides detailed explanation how the residence tax is computed and billed in the first place. Thats helps explain how we will get our refund back.
All this is applicable for one-stop system.

trying to understand this-sorry to be late to the game!

i understand the concept-but is this affected if you are receiving other tax deductions like the nenmatsu chousei or is that completely separate as nothing to do withresidents tax?

This article is pretty good:

You can get this and the other tax deductions for spouse, kids, medical bills etc.
I used Furusato Choice at first which makes it simple. Rakuten is not so easy to organize and check on your spend, but you get extra Rakuten points which may be useful.

On Rakuten, buying furusato nozei with maxed out SPU on a marathon day is the dream.

I did furusato nozei for the first time this year and its quite painless. They send you the one stop documents through mail and you just need to fill it in and send them back. I plan on coming in well below my limit though, since I'm paranoid about buying too much.

If your income and deductions are pretty consistent from year to year then you should be able to get a pretty accurate estimate for how much you can donate by putting the details from your 源泉徴収票 for last year into the detailed simulator on Furusato choice.

If there are changes from last year you’ll probably have to play around a bit with the simulator to get an idea of how these changes might affect your donation limit.

Other tax deductions affect how much your can donate, but in some cases it is pretty minimal while in others it can substantially reduce the amount you can donate.

as you say is accurate-thanks
dont have the 源泉徴収票 so can i just put in the 社会保険total from one month and multiply by 12??
as you say-adding in the medical bills to be discounted (around 400000yen) seemed to take the total down quite substantially...do i put in the amount i am requesting for tax return or the actual tax return amount?

The simulator on furusato choice has an explanation for each item you can input.

The item for 社会保険 is actually 社会保険等 which also seem to include 厚生年金、雇用保険 and so on, which means you probably need to multiply the total you are paying for those each month by 12 to get an estimate for the yearly amount.

Is the furusato nozei allowance base solely on taxed earned income, or are taxes paid on capital gains/dividends also included?
