Yes, for a "tokutei" account (特定口座) Japanese taxes are automatically withheld.

are the charges different depending on the acct?is the charge higher if they do the tax deduction for you???

In my experience there is no difference in charges (whether account maintenance fees or trading commissions) for the tokutei vs ippan accounts.
