in Japan, the transportation costs and work expenses are usually paid together with the salary, but are not counted into the taxable income. you should probably exclude them from your taxable income and keep proof of purchases for both your company and the Japan tax office. They usually don't ask for it unless you get controlled, so you should keep them archived.
