I have started doing some small daily stocks on Rakuten and recently made the first sell.

Where can I check in Rakuten interface, how much profit was made on each finished transaction? Where shall I be looking?

Not really.

This is All country - AKA (MSCI ACWI index) - https://www.msci.com/documents/10199/a7 ... b1213bc3c5

There is too much overlap.

I have made a few purchases on 特定 account and sold a few stocks. If I understand correctly, 特定 account has capital gains tax paid automatically, but at what stage is it paid (e.g., before withdrawing the funds, etc)?

Check out https://retirewiki.jp/wiki/Securities_account_types

For a tax collecting account, the taxes are deducted from your balance on the delivery date. There is also a rough -and-ready attempt at explaining how to work it out on SBI here:

I have a question,
Yen is going down right now and I have yen in my bank right now.
I was wondering should I save it
or invest it in US stocks or Japanese stocks
Allocations
35% US Stocks
30% JPN Stocks
35% tNISA

That will depend on your situation, your goals, and your financial plan.
