You're talking about mutual funds is if you're buying stock.
That's not how it works.
You do not buy shares like you do for ETFs or single stocks. You simply buy a set amount of the fund in yen. You are then allocated a percentage of the total fund based off your purchase at that time. The "share calculation" is done on their end but does not have much meaning.
You can have 100yen worth of the fund or 100000man.
When you sell the fund you can also sell yen amounts.
This function represents the single greatest advantage of mutual funds over ETFS. It is possible because mutual funds are traded at the end of trading days and not available to buy and sell during live market time.
This is also why a mutual fund purchase takes one or two days to complete.

Everything moves slow with iDeco almost by design.
The government does not want people to use their DCs for speculation.

So now i am looking at what is the top ranking investment trust in Japan, and emaxis slim all countries, doesn't seem to be very highly ranked. Why is it so popular in this forum? Or again, am I missing something?!

You need to decide for yourself how you want to invest. Stocks, Bonds, REIT, PM. And where you want to invest. American, Japan, EM, The world.

Low cost diversified index funds are key. You need to decide on what level of diversification works for you.
Emaxis All-Country is incredibly highly diversified. Emaxis Slim- S&P500 much less so.
What will do better in the future? Can you say? If not, diversification is your best hedge.

Those lists show either popular funds(?) -not sure how they determine what is popular- or the ones with the highest recent return. These seem to be specialised funds with high fees. You'll see some of them are leveraged funds, which are dangerous to invest in past the short-term. They did well last year, but might do less well in the future, we don't know. And the fees are likely to cripple their returns in the long run.
eMaxis Slim all-country is a low-cost fund that tracks the world economy. In the long-term it will likely do better because of its diversification and low fees.
I am not looking for great returns. Trying to get them might result in bad returns. Instead I am happy with okay returns over the long term, which will paradoxically result in great results.

The S&P 500 emaxis slim is rank 4. That's pretty good.
Your questions are all extremely astute and valid. The problem is most of them have already been discussed here in detail so people are probably hesitant to type out the reasoning all over again. Reminds me again that a wiki would be worthwhile, because relevant info is starting to get buried in history.

all out 23000yen monthly from Jan through Dec, 23000x12month=275000yen.
NOW, as I am looking at Monex, it says on that investment trust fund, emaxis slim all countries: 0.1144%以内 (Within 0.1144%) Trust fee rate (annual rate, tax included) (what does within implies here?)
So the fees i would have to pay to have 275000yen worth of emaxis funds, are 275000yen - 0.1144%= 314.6yen a year.
Does that sound anywhere correct?
and are those the only fee to be paid?
