I'm also facing a similar situation, however, my taxes are automatically deducted from both sides. I don't care for the additional paperwork to get any tax credits and am happy with the double taxation (if any). Do I still need to report to each side what is happening? If your funding your account from your home country then open it with non-Japanese documents. You wont have so many restrictions and life would be easier imho.
